Onboard sata port not working?

I bought a USB3/SATA card(http://www.amazon.co.uk/gp/product/B0056TYT66/ref=oh_details_o07_s00_i01?ie=UTF8&psc=1)

 

and a 2 bay hot swap caddy (http://www.amazon.co.uk/gp/product/B008I36K2I/ref=oh_details_o06_s00_i00?ie=UTF8&psc=1)

 

Although the card has two sata ports, its easier to only use one (bit fiddly routing wires) so I've had one port connecting on the main board, but have found the OS won't see the drive. Is this normal? Should I be able to mount a normal drive through the onboard sata port?

 

More info: G7 N54L microserver.

 

Just tested turning the drive on before boot, and it appears in OS. Can the OS (ubuntu server) not detect it when it's not on at boot time?

From your description it looks like you're connecting the caddy via SATA. If so, that can be your issue. Many systems will not detect SATA drives after the system has booted up. It's one of the frustrations with eSATA. It's also why I switched to USB3 for all my external drive connections.
