Reuse old parts.

I currently have a WHS v1 that has a GA-P35-DS3L (http://www.gigabyte.us/products/product-page.aspx?pid=2629#ov) with an old x86 Processor.  I have some old PCs laying around that I can pull the processor from.  My question would be, which in your opinion would be a better processor?

Intel Core 2 Quad Q6600 (http://ark.intel.com/products/29765)

-or-

Intel Core 2 Duo E8400 (http://ark.intel.com/products/33910)

Thanks.

Depends on what you will be doing.  If just serving up files, the the first one.

Unless you are going to be running one or two things on there that aren't threaded at all, the Q6600 would be a vastly better choice for a server. It will use a bit more power though, so keep that in mind.

Me too.  Q6600.  I have had both of these and for a server, the Q6600 is better.
