Slow transfer speeds after converting to WHS 2011.

What, you have to reboot switches? I guess that will be the first thing I do.

A few years ago, no, you didn't have to reboot switches. Well, there were situations where you might have to reboot a switch due to it's forwarding tables getting overflowed, but that really meant you needed a better switch. These days, switches are basically simple computers (because of the QoS, VLAN, and other capabilities). Just like their big brothers, they can get screwed up and need a fresh start.

Well the reboot didn't seem to solve my problems. It never is easy is it?

Without re-reading the entire thread (and yes I am that lazy), what is the layout of the LAN?

Right. If you have a gigabit router, can you run through that and bypass the switch to test transfer speeds? Or are you beyond that in your troubleshooting?

You could try it both ways. Connect both devices to the router and test the speeds and then both to the switch and then one to the switch and one to the router. If you see no differences after all that, the only thing left are NIC cards and cabling.

Obviously jmwills and I have done a fair bit of network troubleshooting; we always seem to agree on the plan of attack :)

The next step in the troubleshooting process is to buy a new device.
